You can, but HN hides it (presumably to prevent abuse). Go to the individual item ID (click the time of the comment) and there's a "flag" hyperlink:

There is a way indeed. Just click on the "link" link within the comment's header. On the standalone comment page there will be a "flag" option within the comment header. There may be a karma limit or something though; I'm not sure about that.
There's also an older thread that mentions somebody implementing something like this using the hnrss service, but I'm not sure if that's even still up or not.
